Marine sponges can host a variety of cyanobacterial and bacterial symbionts, but it is often unclear whether these symbionts are generalists that occur in many host species or specialists that occur only in certain species or populations of sponges. The filamentous cyanobacterium Oscillatoria spongeliae is found in the sponges Dysidea n. sp. aff. herbacea 1A and 1B, and similar cyanobacteria are found in D. n. sp. aff. granulosa. We amplified and sequenced sponge nuclear ribosomal DNA (rDNA) and cyanobacterial 16S rDNA from specimens of these three sponges. We then used these sequences to construct phylogenies for host sponges and their symbiotic cyanobacteria. Each of these three sponge species hosts a distinct cyanobacterial clade, suggesting a high degree of host specificity and potential coevolution between symbiotic cyanobacteria and their host sponges.  相似文献

Microbial diversity and spatial distribution of the diversity within tissue of the marine sponge Tethya californiana was analyzed based on 16S rRNA gene sequences. One candidate division and nine bacterial phyla were detected, including members of all five subdivisions of Proteobacteria. Moreover, chloroplast-derived Stramenopiles- and Rhodophyta-affiliated 16S rRNA gene sequences were found and Stramenopiles represented the most abundant clones (30%) in the clone library. On the phylum-level, the microbial fingerprint of T. californiana showed a similar pattern as its Mediterranean relative T. aurantium. An interesting difference was that Cyanobacteria that were abundantly present in T. aurantium were not found in T. californiana, but that the latter sponges harbored phototrophic Stramenopiles instead. Surprisingly, the phototrophic microorganisms were evenly distributed over the inner and outer parts of the sponge tissue, which implies that they also reside in regions without direct light exposure. The other phyla were also present in both the outer cortex and the mesohyl of the sponges. These results were confirmed by analysis on the operational taxonomic unit level. This leads to the conclusion that from a qualitative point of view, spatial distribution of microorganisms in T. californiana tissue is quite homogeneous. Thirty-two percent of the operational taxonomic units shared less than 95% similarity with any other known sequence. This indicates that marine sponges are a rich source of previously undetected microbial life.  相似文献

 The Palauan sponge Theonella swinhoei (class Demospongiae, order Lithistida, family Theonellidae) harbors filamentous bacterial symbionts that contain theopalauamide, an antifungal, bicyclic glycopeptide. In this study, the filamentous symbionts were shown to be novel bacteria belonging to the δ-subdivision of proteobacteria. The 16S rRNA gene sequence was determined using a combination of denaturing gradient-gel electrophoresis (DGGE) and specific polymerase chain-reaction (PCR) primers, and its source was confirmed by in situ hybridization. In a series of culture experiments, the filamentous bacteria were propagated in a mixed culture on agar plates. Related 16S rRNA gene sequences were isolated from related sponges with slightly different chemistry. The taxonomic status “Candidatus Entotheonella palauensis” is proposed for the theopalauamide-containing filamentous bacteria from T. swinhoei. 近年来由于雾霾事件频发,有关细颗粒物PM2.5的来源、组成及迁移转化规律已经引起了人们的广泛关注,然而对于PM2.5颗粒物中微生物的组成和来源还知之甚少。本文应用T–RFLP、克隆文库和测序方法研究厦门2012年冬季PM2.5颗粒物中细菌和真核微型生物的群落组成,并分析其潜在的来源环境。研究结果表明:与克隆文库方法相比,T–RFLP分析所得的物种数量(TRF峰)相对较多,说明T–RFLP是快速、灵敏分析空气微生物群落特征的高效手段之一。T–RFLP和克隆文库结果表明,PM2.5颗粒物中细菌和真核微型生物群落多样性较高,其中2%的细菌16S rRNA基因和42%的真核微型生物18S rRNA基因序列与已知序列的相似度低于97%。分类分析表明,Bacteroidetes、Actinobacteria、Firmicutes和Proteobacteria是PM2.5颗粒物细菌的主要类群,其相对丰度分别为2.91%、10.68%、41.75%和44.66%;Stramenopiles、Alveolata、Metazoa、Fungi和Viridiplantae是PM2.5颗粒物真核微型生物的主要类群,其相对丰度分别为5%、7%、15%、20%和39%。然而,尚有14%的真核微型生物18S rRNA基因序列未能分类到已知门类,说明气溶胶真核微型生物方面的研究尚存在较大空白。与文献对比分析表明,厦门城区空气微生物的动态性较强,环境来源多变。环境来源分析表明,厦门虽然属于典型海滨城市,但其空气微生物的重要环境源可能为淡水,其次是土壤、水体沉积物、污水系统和动物粪便等。而季节性气团输送可能是厦门冬季气溶胶微生物多来源于淡水的原因之一。  相似文献

We observed a pronounced, yet reversible tissue reduction in the tropical sponge Aplysinella sp. under non-experimental conditions in its natural habitat, after transfer into seawater tanks, as well as after transplantation from deep to shallow water in the field. Tissue reduction resulted in the formation of small “reduction bodies” tightly attached to the sponge skeleton. Although volume loss and gain were substantial, both tissue reduction and regeneration were often remarkably rapid, occurring within few hours. Microscopic analysis of the reduction bodies revealed morphological similarities to previously described sponge primmorphs, with densely packed archaeocytes and spherulous cells enclosed by a thin layer of epithelial-like cells. Denaturing gradient gel electrophoresis (DGGE) revealed pronounced changes in the sponge-associated microbial community upon tissue reduction during laboratory and field experiments and following changes in ambient conditions after transplantation in the field. Generally, the microbial community associated with this sponge proved less stable, less abundant, and less diverse than those of other, previously investigated Verongid sponges. However, one single phylotype was consistently present in DGGE profiles of Aplysinella sp. This phylotype clustered with γ-proteobacterial sequences found previously in other sponge species of different taxonomic affiliations and geographic provenances, as well as in sponge larvae. No apparent changes in the total secondary metabolite content (per dry weight) occurred in Aplysinella sp. upon tissue reduction; however, comparative analysis of intact and reduced tissue suggested changes in the concentrations of two minor compounds. Besides being ecologically interesting, the tissue reduction phenomenon in Aplysinella sp. provides an experimentally manipulable system for studies on sponge/microbe symbioses. Moreover, it may prove useful as a model system to investigate molecular mechanisms of basic Metazoan traits in vivo, complementing the in vitro sponge primmorph system currently used in this context.  相似文献

DNA sequences for a 639 bp region of mitochondrial cytochrome oxidase I (mtCOI) were determined for 34 species of ten genera in two families of calanoid copepods, including: Calanoides, Cosmocalanus, Meoscalanus, Nannocalanus, Neocalanus, and Undinula (family Calanidae); and Clausocalanus, Ctenocalanus, Drepanopus, and Pseudocalanus (family Clausocalanidae). MtCOI gene sequences proved to be diagnostic molecular systematic characters for accurate identification and discrimination of the species. Levels of mtCOI variation within species (range: 1-4%) were significantly less than those between species (9-25%). Higher levels of intraspecific variation (>2%) usually resulted from comparisons between ecologically distinct or geographically isolated populations. MtCOI sequence variation resolved evolutionary relationships among species of Clausocalanus, Neocalanus, and Pseudocalanus, although there was evidence of saturation at some variable sites. Phylogenetic relationships among 11 copepod genera (adding Calanus to the list above) were reconstructed using a 660 bp region of nuclear small-subunit 18S rRNA, a slowly evolving gene that showed no variability within a species and differed by <1-6% among the genera. The 18S rRNA molecular phylogeny was consistent with the accepted limits of the Calanidae and Clausocalanidae and clearly resolved relationships among genera within each family. This molecular systematic and phylogenetic study was part of the ZooGene project, an international partnership to create a DNA sequence database as a tool for uniform, molecularly based species identification of planktonic calanoid copepods and euphausiids.  相似文献

The partial sequences of the 18S rRNA gene and the rbcL gene, RuBisCo spacer region of representatives of the Dictyotaceae were determined and compared to resolve their phylogenetic relationships. A total of 1,861 base pairs of 18S rDNA sequences were aligned and examined. There was a high similarity of nucleotide sequences within the tribe Dictyoteae (99.4-99.6%) and the tribe Zonarieae (92.8-99.8%). The largest intergeneric divergence within the Dictyotaceae was 7.31%, between Dilophus and Zonaria. The aligned 422 bases of partial rbcL gene sequences gave a similar phylogenetic relationship among taxa to those of the 18S rDNA sequences, although our alignment covered less than 30% of the whole gene. All genera of Dictyotales consisted of several clades forming a polychotomy in MP trees based on partial rbcL gene sequences and on 18S rDNA sequences. The genera within the tribe Dictyoteae formed a clade, a Dictyota-Phacydictyon-Dilophus clade, while genera of the tribe Zonarieae formed four clades: Padina; Distromium-Lobophora-Zonaria; Spatoglossum-Lobospira; and Dictyopteris-Spatoglossum. All genera of the Dictyotaceae included in these sequence analyses are classified into five groups, which have little phylogenetic resolution among them. The genera classified in the tribe Zonarieae according to Womersley's criteria do not appear to be monophyletic, based on our analyses. Although not all genera of Dictyotaceae were analysed, our data suggest that the status of the meristem cells should not be a criterion for separating tribes within the family Dictyotaceae and that other hierarchical systems should be adopted to properly reflect phylogenetic relationships.  相似文献

为了探讨实验室条件下模拟的工厂亚麻温水脱胶液中细菌菌群结构,采用纯培养技术和PCR-DGGE技术(Denaturing gradient gel electrophoresis)对细菌菌群结构进行了研究.用纯培养方法分离获得9类菌落,其中假单胞菌属(Pseudomonas)在有氧培养条件下总是处于优势.梭菌属(Clostridium)在厌氧培养过程中总是处于优势.微球菌属(Micrococcus)和葡萄球菌属(Staphylococcus)只有亚麻脱胶初期才有发现.PCR-DGGE指纹图谱显示,亚麻温水脱胶过程中条带数量较少且没有明显种群群落结构演替过程.通过对不同时期沤麻液中16S rDNAV3片段PCR产物d、e两个DGGE条带进行分子克隆、序列测定和Blas份析,发现e条带包含的16S rDNAV3片段除e 35外均属于假单胞菌属.d条带包含着较多不同的16S rDNAV3片段,其中有传统方法没有分离到的泛菌属(Pantoea)细菌、一些NCBI未收录的序列及一些非可培养微生物序列.纯培养技术和PCR-DGGE技术的共同使用,可以更全面准确地提供细菌多样性方面的信息.图4参15  相似文献

In this study we performed a survey of the bacterial communities associated with the Western Atlantic demosponges Hymeniacidon heliophila and Polymastia janeirensis, based on 16S rRNA sequencing and transmission electron microscopy (TEM). We compared diversity and composition of the sponge-associated bacteria to those of environmental bacteria, represented by free-living bacterioplankton and by bacteria attached to organic particulate matter in superficial sediments. Partial bacterial 16S rRNA sequences from seawater, sediment, and sponges were retrieved by PCR, cloning, and sequencing. Sequences were subjected to rarefaction analyses, phylogenetic tree construction, and LIBSHUFF quantitative statistics to verify coverage and similarity between libraries. Community structure of the free-living bacterioplankton was phylogenetically different from that of the sponge-associated bacterial assemblages. On the other hand, some sediment-attached bacteria were also found in the sponge bacterial community, indicating that sponges may incorporate bacteria together with sediment particles. Rare and few prokaryotic morphotypes were found in TEM analyses of sponge mesohyl matrix of both species. Molecular data indicate that bacterial richness and diversity decreases from bacterioplankton, to particulate organic sediment, and to H. heliophila and P. janeirensis. Sponges from Rio de Janeiro harbor a pool of novel and exclusive sponge-associated bacterial taxa. Sponge-associated bacterial communities are composed of both taxons shared by many sponge groups and by species-specific bacteria.  相似文献

有机物和重金属已成为我国土壤环境中常见的2类污染物质,二者间复合污染引起的土壤生态环境风险不容忽视。本研究以多环芳烃模式物菲和典型重金属铬(VI)作为受试物质,采用PCR-DGGE分子指纹图谱技术,探讨这2种污染物单一及复合暴露对土壤微生物群落多样性的影响,并选用主成分分析、聚类分析和戴斯系数3种算法对微生物群落相似性进行了比较。结果表明,在暴露实验第1天,菲单一暴露低浓度组中微生物群落相似性产生了极为明显的变化,而到第7天时,菲和铬(VI)单一暴露高浓度组均对微生物群落结构相似性产生最大程度的影响;采用香农指数法评价微生物群落的多样性,发现在暴露实验第7天,菲和铬(VI)单一暴露高浓度组对微生物群落多样性的影响比复合暴露高浓度组更强,二者复合暴露的相互作用方式表现为拮抗效应。本研究证明低浓度菲短期暴露的效应高于高浓度暴露结果,因而多环芳烃菲自身及其在复合暴露中所扮演的角色尤其值得关注。  相似文献

The association of sponges with microorganisms has been accepted to be a common feature of the phylum Porifera. Herein we describe the association between filamentous Archaea and three Mediterranean species of sponges from the family Axinellidae (Porifera: Demospongiae). Axinella damicornis, A. verrucosa and Axinella sp. harbor a high concentration of filamentous Archaea in the collagen that surrounds the siliceous spicules that form their skeleton. These Archaea have been found in every axinellid specimen studied, regardless of their environment and collection time. The morphology of the filaments has been studied using transmission electron microscopy, and they all show similar characteristics. Their nature has been determined by in situ hybridization experiments and by PCR amplification and sequencing of their 16S DNA. Each sponge species contains a single filamentous archaeal phylotype. The Archaea of the three sponges are closely related to each other and to the marine "group 1" crenarchaeotes. Our findings suggest that this newly described association could be defined as a symbiosis, where biochemical and/or metabolic relationships between the sponge hosts and their symbionts remain to be determined.  相似文献

为研究城市化对河流浮游细菌的影响,选取厦门后溪流域沿城乡梯度采集样品,并利用变性梯度凝胶电泳(Denaturing gradient gel electrophoresis,DGGE)和多元统计方法对浮游细菌群落空间分布格局进行分析.结果表明,Shannon-Weiner多样性指数和DGGE条带数随着采样站点和城市中心距离的减小呈现先升高后下降的趋势.聚类分析(Cluster)和多维尺度分析(Multidimensional scaling,MDS)将12个站点的浮游细菌群落分为4组,测序结果显示β-变形菌(Betaproteobacteria)是优势类群,占40.0%.统计分析表明,pH和总氮(Total nitrogen,TN)是影响后溪浮游细菌群落组成最主要的环境因子,他们共同解释了47.6%的群落组成变化.总之,沿城乡梯度随着水体理化指标的变化,浮游细菌群落也发生明显转变,表明后溪浮游细菌受到城市化的强烈影响.此外,结果也提示DGGE可以作为监测与评价河流生态系统健康的重要工具.图6表2参33  相似文献

潮间带微生物群落在驱动海岸带生态系统物质循环和能量流动中具有重要作用,近海养殖造成的环境问题日益凸显,但其对潮间带微生物群落结构的影响还缺乏研究。采用变性梯度凝胶电泳(DGGE)和限制性片段长度多态性(RFLP)的分子生物学技术,研究秦皇岛养殖区与旅游区潮间带沉积物中微生物多样性的差异,分析养殖区微生物的16S rRNA基因文库的组成特征。结果表明:养殖区的微生物群落结构与旅游区形成较大的差异,DGGE图谱中养殖区的特有条带主要集中于γ-变形菌纲(γ-proteobacteria),还分布于α-变形菌纲(α-proteobacteria),拟杆菌门(Bacteroidetes),放线菌门(Actinobacteria)和厚壁菌门(Firmicutes)。影响潮间带微生物的群落结构的主要环境因子包括温度、盐度、pH和NO3-浓度,影响率达55.2%。对差异最大的洋河大桥南养殖区(Q1站)的微生物样品建立克隆文库分析群落结构,变形菌门(Proteobacteria)为优势菌群,占总群落的60%,其中γ-变形菌纲是主要存在的微生物纲,其余菌群包括放线菌门、拟杆菌门、蓝藻菌门(Cyanobacteria)和疣微菌门(Verrucomicrobia)的微生物。养殖区海岸带微生物群落中出现了与环境污染和赤潮密切相关的菌群,如拟杆菌门、肠杆菌属(Enterobacteriaceae)和α-变形细菌红细菌目(Roseovarius)的微生物。  相似文献

We have employed electronmicroscopical methods (SEM, TEM) to document the microbial community associated with the marine sponge Aplysina cavernicola (formerly Verongia cavernicola, class Demospongiae). Five dominant bacterial types were identified, three of which resemble the morphotypes originally described by Vacelet (1975). One bacterial type possesses morphological properties that are characteristic of the genus Planctomyces. In addition, morphologically uniform bacteria which reside inside the nuclei of host cells were observed. Using in situ hybridization with fluorescently labelled rRNA probes directed against known bacterial groups, the phylogenetic affiliation of the mesohyl bacteria was assessed. It could be shown that the vast majority of mesohyl bacteria belongs to the domain Bacteria with a low GC content. Among the Bacteria, the delta-Proteobacteria were most abundant, followed by the gamma-Proteobacteria and representatives of the Bacteroides cluster. Clusters of Gram-positive bacteria with a high GC content were also found consistently in low amounts. No hybridization signal was obtained with probes specific to the domain Archaea, to the alpha- and beta-Proteobacteria and to the Cytophaga/Flavobacterium cluster. This study describes for the first time the application of the “top-to-bottom approach” using 16S rRNA probes and in situ hybridization to assess the microbial diversity in Aplysina sponges. The phylogenetic relationships of eight species of incirrate octopodid from western Antarctica were investigated using molecular sequence data from the mitochondrial 16s ribosomal RNA gene. The genus Pareledone, which is endemic to the Antarctic, was found to be polyphyletic. On the basis of this and previous morphological studies, it is suggested that species that are morphologically similar to Pareledone polymorpha should be removed from the genus. This simplifies the diagnosis of Pareledone: a new diagnosis is given. The subfamilies Eledoninae and Graneledoninae were also found to be polyphyletic. The applicability of using the presence of an ink sac as a taxonomic character to define the subfamilies is discussed. Loss of an ink sac is almost certainly an adaptation to depth and use of this character has produced an artificial classification with no evolutionary significance. As the other two subfamilies, Octopodinae and Bathypolypodinae, are also separated by this character, it is probable that all the subfamilies of the Octopodidae are polyphyletic. The use of subfamilies should therefore be discontinued until our understanding of the evolution of the family Octopodidae increases.  相似文献

An investigation of the fatty acid composition of a natural arctic plankton community was carried out over two fishing banks located between 63°N and 65°N off the West Greenland coast. Samples for fatty acid analyses, species determination and biomass assessments of the plankton community were taken at the depth of fluorescence maximum. High biomass and diatom dominance during the spring bloom and low biomass and flagellate dominance in the post-bloom period were reflected by the fatty acid profiles. The total amount of fatty acid ranged from 55 to 132 µg l-1 during the spring bloom and from 1 to 5 µg l-1 during the post bloom. Analysis of the fatty acids showed that when the plankton was dominated by diatoms of the genera Thalassiosira and Chaetoceros, the proportions of C16:1(n-7) and C20:5(n-3) were correspondingly high. C18s, and particularly C18:1(n-9), were more abundant when the plankton was dominated by small autotrophic flagellates, primarily haptophytes. We found a good positive correlation between the common diatom marker, C16:1(n-7)/C16:0, and the biomass percentage of diatoms (r=0.742, P<0.001), as well as between the biomass percentage of flagellates and total C18 fatty acids (r=0.739, P<0.001). This supports the use of these specific fatty acids and fatty acid ratios as general biomarkers of the plankton community. However, the fatty acids are not specific enough to sufficiently characterise the composition of the plankton community, and microscopical support is needed to verify observed trends.  相似文献

● Riverine microbiomes exhibited hyperlocal variation within a single transect. ● Certain family-level taxa directionally associated with river center and bank. ● Taxon accumulation curves within a transect urges more nuanced sampling design. Microbial communities inhabiting river ecosystems play crucial roles in global biogeochemical cycling and pollution attenuation. Spatial variations in local microbial assemblages are important for detailed understanding of community assembly and developing robust biodiversity sampling strategies. Here, we intensely analyzed twenty water samples collected from a one-meter spaced transect from the near-shore to the near-center in the Meramec River in eastern Missouri, USA and examined the microbial community composition with 16S rRNA gene amplicon sequencing. Riverine microbiomes across the transect exhibited extremely high similarity, with Pearson’s correlation coefficients above 0.9 for all pairwise community composition comparisons. However, despite the high similarity, PERMANOVA revealed significant spatial differences between near-shore and near-center communities (p = 0.001). Sloan’s neutral model simulations revealed that within-transect community composition variation was largely explained by demographic stochasticity (R2 = 0.89). Despite being primarily explained by neutral processes, LefSe analyses also revealed taxa from ten families of which relative abundances differed directionally from the bank to the river center, indicating an additional role of environmental filtering. Notably, the local variations within a river transect can have profound impacts on the documentation of alpha diversity. Taxon-accumulation curves indicated that even twenty samples did not fully saturate the sampling effort at the genus level, yet four, six and seven samples were able to capture 80% of the phylum-level, family-level, and genus-level diversity, respectively. This study for the first time reveals hyperlocal variations in riverine microbiomes and their assembly mechanisms, demanding attention to more robust sampling strategies for documenting microbial diversity in riverine systems.  相似文献

为揭示多环芳烃(Polycyclic aromatic hydrocarbons,PAHs)降解微生物资源的多样性和石油降解菌群的优势菌,研究了从南海沉积物中分离得到的一株PAHs降解菌D22F的降解特性及其在石油降解菌群D22-1中的生态位.对菌株D22F进行16S rRNA基因同源性分析及透射电镜观察以初步确定其种属,通过培养法、气相色谱质谱联用(GC-MS)测定其多环芳烃降解范围和降解率,通过简并引物PCR扩增其PAHs双加氧酶大亚基基因片段并进行系统发育分析,采用变性梯度凝胶电泳(DGGE)监测石油降解菌群中的优势菌.结果表明,与菌株D22F的16S rRNA基因相似度最高的模式株为产卟啉杆菌属Porphyrobacter tepidarius DSM 10594T(AF465839;98.55%).该菌株能降解萘、甲基萘、苊、硫芴、菲、蒽等;对初始浓度为0.2 g/L菲10 d后的降解率可达90%以上.从其基因组DNA中克隆到的PAHs起始双加氧酶大亚基基因phnAc与Novosphingobium aromaticivorans DSM 12444中的质粒pNL1(CP000676)上的bphA1f基因相似度最高,达到99.41%.DGGE谱图显示,菌株D22F是石油降解菌群中的3种优势菌之一,在传代菌群中可稳定存在.Porphyrobacter sp.D22F为产卟啉杆菌属(Porphyrobacter)中首株以低分子量PAHs为唯一碳源和能源的菌株,是石油降解菌群的优势菌.  相似文献

假单胞菌AEBL3对土壤中呋喃丹的生物降解   总被引:6,自引:0,他引:6  
从农药污染的农田土壤中分离到一株假单胞菌AEBL3,该菌能够以呋喃丹为唯一的碳源和氮源生长。使用AEBL3作为生物强化剂对模拟呋喃丹污染的土壤环境进行了生物修复试验。结果表明,接种AEBL3能够明显增加土壤中呋喃丹的降解率。降解菌AEBL3在土壤中具有一定的移动性,当从土壤表层加菌时,对0-7cm深土层中的呋喃丹都有很好的降解效果。在各种投加方式的比较中,以投加降解菌原液修复效果最好,缓冲液悬浮的菌细胞次之,砂粒混合物的效果最差。16S rRNA的变性梯度电泳(DGGE)结果揭示了生物修复过程中土壤微生物菌群结构中的动态变化。  相似文献
