Microbial communities and their associated enzyme activities affect the amount and chemical quality of carbon (C) in soils. Increasing nitrogen (N) deposition, particularly in N-rich tropical forests, is likely to change the composition and behavior of microbial communities and feed back on ecosystem structure and function. This study presents a novel assessment of mechanistic links between microbial responses to N deposition and shifts in soil organic matter (SOM) quality and quantity. We used phospholipid fatty acid (PLFA) analysis and microbial enzyme assays in soils to assess microbial community responses to long-term N additions in two distinct tropical rain forests. We used soil density fractionation and 13C nuclear magnetic resonance (NMR) spectroscopy to measure related changes in SOM pool sizes and chemical quality. Microbial biomass increased in response to N fertilization in both tropical forests and corresponded to declines in pools of low-density SOM. The chemical quality of this soil C pool reflected ecosystem-specific changes in microbial community composition. In the lower-elevation forest, there was an increase in gram-negative bacteria PLFA biomass, and there were significant losses of labile C chemical groups (O-alkyls). In contrast, the upper-elevation tropical forest had an increase in fungal PLFAs with N additions and declines in C groups associated with increased soil C storage (alkyls). The dynamics of microbial enzymatic activities with N addition provided a functional link between changes in microbial community structure and SOM chemistry. Ecosystem-specific changes in microbial community composition are likely to have far-reaching effects on soil carbon storage and cycling. This study indicates that microbial communities in N-rich tropical forests can be sensitive to added N, but we can expect significant variability in how ecosystem structure and function respond to N deposition among tropical forest types.

Agricultural practices should modify the diversity of soil microbes. However, the precise relationships between soil properties and microbial diversity are poorly known. Here, we study the effect of agricultural management on soil microbial diversity and C turnover in tropical grassland of north-eastern Laos. Three years after native grassland conversion into agricultural land, we compared soils from five land use management systems: one till versus two no-till rotational cropping systems, one no-till improved pasture and the natural grassland. Soils were incubated in microcosms during 64 days at optimum temperature and humidity. Bacterial and fungal diversity were evaluated by metagenomic 454-pyrosequencing of 16S and 18SrRNA genes, respectively. Changes in soil respiration patterns were evaluated by monitoring 12C- and 13C-CO2 release after soil amendment with 13C-labelled wheat residues. Results show that residue mineralization increased with bacterial richness and diversity in the tilled treatment 7 days after soil amendment. Native soil organic C mineralization and priming effect increased with fungal richness and diversity in improved pasture and natural grassland. No-till cropping systems represented intermediate situations between tillage and pasture systems. Our findings evidence the potential of controlling soil microbial diversity by agricultural practices to improve soil biological properties. We suggest the promotion of no-till systems as a fair compromise between the need for agriculture intensification and soil ecological processes preservation.

Roadside grasslands undergoing secondary succession are abundant, and represent ecologically meaningful examples of novel, human-created ecosystems. Interactions between plant and soil communities (hereafter plant-soil interactions) are of major importance in understanding the role of biotic control in ecosystem functioning, but little is known about these links in the context of ecosystem restoration and succession. The assessment of the key biotic communities and interactions driving ecosystem development will help practitioners to better allocate the limited resources devoted to roadside grassland restoration. We surveyed roadside grasslands from three successional stages (0-2, 7-9, and >20 years) in two Mediterranean regions of Spain. Structural equation modeling was used to evaluate how interactions between plants, biological soil crusts (BSCs), and soil microbial functional diversity (soil microorganisms) affect indicators of ecosystem development and restoration: plant similarity to the reference ecosystem, erosion control, and soil C storage and N accumulation. Changes in plant community composition along the successional gradient exerted the strongest influence on these indicators. High BSC cover was associated with high soil stability, and high soil microbial functional diversity from late-successional stages was associated with high soil fertility. Contrary to our expectations, the indirect effects of plants, mediated by either BSCs or soil microorganisms, were very weak in both regions, suggesting a minor role for plant-soil interactions upon ecosystem development indicators over long periods. Our results suggest that natural vegetation dynamics effectively improved ecosystem development within a time frame of 20 years in the grasslands evaluated. They also indicate that this time could be shortened if management actions focus on: (1) maintaining well-conserved natural areas close to roadsides to enhance plant compositional changes towards late-successional stages, (2) increasing BSC cover in areas under strong erosion risk, to avoid soil loss, and (3) enhancing soil microbial functional diversity in resource-limited areas, to enhance soil C and N accumulation.

European floodplain soils are frequently contaminated with potentially toxic inorganic substances. We used a multi-surface model to estimate the aqueous concentrations of Cd, Cu, Ni, Pb and Zn in three Mollic Fluvisols from the Central Elbe River (Germany). The model considered complexation in solution and interactions with soil organic matter (SOM), a clay mineral and hydrous Al, Fe and Mn oxides. The amounts of reactive metals were derived from extraction with 0.43 M HNO3. Modelling was carried out as a function of pH (soil pH ± 1.4) because it varies in floodplain soils owing to redox processes that consume or release protons. The fraction of reactive metals, which were dissolved according to the modelling, was predominantly <1%. Depending on soil properties, especially pH and contents of SOM and minerals of the clay fraction, the modelled concentrations partially exceeded the trigger values for the soil–groundwater pathway of the German soil legislation. This differentiation by soil properties was given for Ni, Pb and Zn. On the other hand, Cd was more mobile, i.e., the trigger values were mostly exceeded. Copper represented the opposite, as the modelling did not predict exceeding the trigger values in any horizon. Except for Pb and partially Zn (where oxides were more important), SOM was the most important adsorbent for metals. However, given the special composition and dynamics of SOM in mollic horizons, we suggest further quantitative and qualitative investigations on SOM and on its interaction with metals to improve the prediction of contaminant dynamics.

No consensus currently exists about how climate change should affect the status of soil organic matter (SOM) in the tropics. In this study, we analyse the impact of climate change on the underlying mechanisms controlling SOM dynamics in a ferralsol under two contrasting tropical crops: maize (C4 plant) and banana (C3 plant). We model the effect of microbial thermal adaptation on carbon (C) mineralisation at the crop system scale and introduce it in the model STICS, which was previously calibrated for the soil-crop systems tested in this study. Microbial thermal adaptation modelling is based on a reported theory for thermal acclimation of plant and soil respiration. The climate is simulated from 1950 to 2099 for the tropical humid conditions of Guadeloupe (French Antilles), using the ARPEGE model and the IPCC emission scenario A1B. The model predicts increases of 3.4 °C for air temperature and 1100 mm yr−1 for rainfall as a response to an increase of 375 ppm for atmospheric carbon dioxide concentration in the 2090-2099 decade compared with the 1950-1959 decade. The results of the STICS model indicate that the crop affects the response of SOM to climate change by controlling the change in several variables involved in C dynamics: C input, soil temperature and soil moisture. SOM content varies little until 2020, and then it decreases faster for maize than for banana. The decrease is weakened under the hypothesis of thermal adaptation, and this effect is greater for maize (−180 kg C ha−1 yr−1 without adaptation and −140 kg C ha−1 yr−1 with adaptation) than for banana (−60 kg C ha−1 yr−1 and −40 kg C ha−1 yr−1, respectively). The greater SOM loss in maize is mainly due to the negative effect of warming on maize growth decreasing C input from residues. Climate change has a small effect on banana growth, and SOM loss is linked to its effect on C mineralisation. For both crops, annual C mineralisation increases until 2040, and then it decreases continuously. Thermal adaptation reduces the initial increase in mineralisation, but its effect is lower on the final decrease, which is mainly controlled by substrate limitation. No stabilisation in SOM status is attained at the end of the analysed period because C mineralisation is always greater than C input. Model predictions indicate that microbial thermal adaptation modifies, but does not fundamentally change the temporal pattern of SOM dynamics. The vegetation type (C3 or C4) plays a major role in SOM dynamics in this tropical soil because of the different impact of climate change on crop growth and then on C inputs.

Terrestrial ecosystems consist of mutually dependent producer and decomposer subsystems, but not much is known on how their interactions are modified by plant diversity and elevated atmospheric CO2 concentrations. Factorially manipulating grassland plant species diversity and atmospheric CO2 concentrations for five years, we tested whether high diversity or elevated CO2 sustain larger or more active soil communities, affect soil aggregation, water dynamics, or nutrient cycling, and whether plant diversity and elevated CO2 interact. Nitrogen (N) and phosphorus (P) pools, symbiotic N2 fixation, plant litter quality, soil moisture, soil physical structure, soil nematode, collembola and acari communities, soil microbial biomass and microflora community structure (phospholipid fatty acid [PLFA] profiles), soil enzyme activities, and rates of C fluxes to soils were measured. No increases in soil C fluxes or the biomass, number, or activity of soil organisms were detected at high plant diversity; soil H2O and aggregation remained unaltered. Elevated CO2 affected the ecosystem primarily by improving plant and soil water status by reducing leaf conductance, whereas changes in C cycling appeared to be of subordinate importance. Slowed-down soil drying cycles resulted in lower soil aggregation under elevated CO2. Collembola benefited from extra soil moisture under elevated CO2, whereas other faunal groups did not respond. Diversity effects and interactions with elevated CO2 may have been absent because soil responses were mainly driven by community-level processes such as rates of organic C input and water use; these drivers were not changed by plant diversity manipulations, possibly because our species diversity gradient did not extend below five species and because functional type composition remained unaltered. Our findings demonstrate that global change can affect soil aggregation, and we advocate that soil aggregation should be considered as a dynamic property that may respond to environmental changes and feed back on other ecosystem functions.

Soil carbon (C) models are important tools for examining complex interactions between climate, crop and soil management practices, and to evaluate the long-term effects of management practices on C-storage potential in soils. CQESTR is a process-based carbon balance model that relates crop residue additions and crop and soil management to soil organic matter (SOM) accretion or loss. This model was developed for national use in U.S and calibrated initially in the Pacific Northwest. Our objectives were: (i) to revise the model, making it more applicable for wider geographic areas including potential international application, by modifying the thermal effect and incorporating soil texture and drainage effects, and (ii) to recalibrate and validate it for an extended range of soil properties and climate conditions. The current version of CQESTR (v. 2.0) is presented with the algorithms necessary to simulate SOM at field scale. Input data for SOM calculation include crop rotation, aboveground and belowground biomass additions, tillage, weather, and the nitrogen content of crop residues and any organic amendments. The model was validated with long-term data from across North America. Regression analysis of 306 pairs of predicted and measured SOM data under diverse climate, soil texture and drainage classes, and agronomic practices at 13 agricultural sites having a range of SOM (7.3–57.9 g SOM kg−1), resulted in a linear relationship with an r2 of 0.95 (P < 0.0001) and a 95% confidence interval of 4.3 g SOM kg−1. Using the same data the version 1.0 of CQESTR had an r2 of 0.71 with a 95% confidence interval of 5.5 g SOM kg−1. The model can be used as a tool to predict and evaluate SOM changes from various management practices and offers the potential to estimate C accretion required for C credits.

A plant–soil nitrogen (N) cycling model was developed and incorporated into the Integrated BIosphere Simulator (IBIS) of Foley et al. [Foley, J.A., Prentice, I.C., Ramankutty, N., Levis, S., Pollard, D., Sitch, S., Haxeltine, A., 1996. An integrated biosphere model of land surface process, terrestrial carbon balance and vegetation dynamics. Global Biogeochem. Cycles 10, 603–628]. In the N-model, soil mineral N regulates ecosystem carbon (C) fluxes and ecosystem C:N ratios. Net primary productivity (NPP) is controlled by feedbacks from both leaf C:N and soil mineral N. Leaf C:N determines the foliar and canopy photosynthesis rates, while soil mineral N determines the N availability for plant growth and the efficiency of biomass construction. Nitrogen controls on the decomposition of soil organic matter (SOM) are implemented through N immobilization and mineralization separately. The model allows greater SOM mineralization at lower mineral N, and conversely, allows greater N immobilization at higher mineral N. The model's seasonal and inter-annual behaviours are demonstrated. A regional simulation for Saskatchewan, Canada, was performed for the period 1851–2000 at a 10 km × 10 km resolution. Simulated NPP was compared with high-resolution (1 km × 1 km) NPP estimated from remote sensing data using the boreal ecosystem productivity simulator (BEPS) [Liu, J., Chen, J.M., Cihlar, J., Park, W.M., 1997. A process-based boreal ecosystem productivity simulator using remote sensing inputs. Remote Sens. Environ. 44, 81–87]. The agreement between IBIS and BEPS, particularly in NPP spatial variation, was considerably improved when the N controls were introduced into IBIS.

Most of coastal area in Nile Delta, Egypt, is salt-affected soils and have low carbon (C) and nitrogen (N) inputs as a result of declining vegetation growth and low net primary production. Therefore, this study amid to compare between C and N pools in degraded (uncultivated and salt-affected soil) and restored (cultivated and reclaimed 20 years ago) locations in North Nile Delta. and to examine the impact of cultivation on sequestering C and N pools in this area as one of the most important methods for mitigating climate change impacts. C and N pools increased significantly in surface soil from 2.99 and 0.43 Mgh?1 in uncultivated sites to 19.26 and 1.66 Mgh?1 in cultivated ones as salinity was reduced and net primary production was increased due to leaching and reclamation. Particulate (associated with sand) and nonparticulate (associated with clay +silt) soil organic C or N was significantly higher cultivated sites. In addition, nonparticulate organic C or N was lower than particulate part indicating and supporting the strong relationship between organic matter and clay. The sequestration rate (in approximately 1 m profile) was 1.69 and 0.14 Mgh?1 yr.?1 C and N pools respectively. Although the cultivation is leading to loss of organic matter in some areas; C and N in this coastal area are partially restored and stored. Therefore, restoration and appropriate management practices will lead to mitigate the negative impacts of climate change in this area.

The recovery of ecosystem C and N dynamics after disturbance can be a slow process. Chronosequence approaches offer unique opportunities to use space-for-time substitution to quantify the recovery of ecosystem C and N stocks and estimate the potential of restoration practices for C sequestration. We studied the distribution of C and N stocks in two chronosequences that included long-term cultivated lands, 3- to 26-year-old prairie restorations, and remnant prairie on two related soil series. Results from the two chronosequences did not vary significantly and were combined. Based on modeling predictions, the recovery rates of different ecosystem components varied greatly. Overall, C stocks recovered faster than N stocks, but both C and N stocks recovered more rapidly for aboveground vegetation than for any other ecosystem component. Aboveground C and N reached 95% of remnant levels in only 13 years and 21 years, respectively, after planting to native vegetation. Belowground plant C and N recovered several decades later, while microbial biomass C, soil organic C (SOC), and total soil N recovered on a century timescale. In the cultivated fields, SOC concentrations were depleted within the surface 25 cm, coinciding with the depth of plowing, but cultivation apparently led to redistribution of soil C, increasing SOC stocks deeper in the soil profile. The restoration of prairie vegetation was effective at rebuilding soil organic matter (SOM) in the surface soil. Accrual rates were maintained at 43 g C x m(-2) x yr(-1) and 3 g N x m(-2) x yr(-1) in the surface 0.16 Mg/m2 soil mass during the first 26 years of restoration and were predicted to reach 50% of their storage potential (3500 g C/m2) in the first 100 years. We conclude that restoration of tallgrass prairie vegetation can restore SOM lost through cultivation and has the potential to sequester relatively large amounts of SOC over a sustained period of time. Whether restored prairies can retain the C apparently transferred to the subsoil by cultivation practices remains to be seen.

The interaction between nitrogen cycling and carbon sequestration is critical in predicting the consequences of anthropogenic increases in atmospheric CO2 (hereafter, Ca). The progressive N limitation (PNL) theory predicts that carbon sequestration in plants and soils with rising Ca may be constrained by the availability of nitrogen in many ecosystems. Here we report on the interaction between C and N dynamics during a four-year field experiment in which an intact C3/C4 grassland was exposed to a gradient in Ca from 200 to 560 micromol/mol. There were strong species effects on decomposition dynamics, with C loss positively correlated and N mineralization negatively correlated with Ca for litter of the C3 forb Solanum dimidiatum, whereas decomposition of litter from the C4 grass Bothriochloa ischaemum was unresponsive to Ca. Both soil microbial biomass and soil respiration rates exhibited a nonlinear response to Ca, reaching a maximum at approximately 440 micromol/mol Ca. We found a general movement of N out of soil organic matter and into aboveground plant biomass with increased Ca. Within soils we found evidence of C loss from recalcitrant soil C fractions with narrow C:N ratios to more labile soil fractions with broader C:N ratios, potentially due to decreases in N availability. The observed reallocation of N from soil to plants over the last three years of the experiment supports the PNL theory that reductions in N availability with rising Ca could initially be overcome by a transfer of N from low C:N ratio fractions to those with higher C:N ratios. Although the transfer of N allowed plant production to increase with increasing Ca, there was no net soil C sequestration at elevated Ca, presumably because relatively stable C is being decomposed to meet microbial and plant N requirements. Ultimately, if the C gained by increased plant production is rapidly lost through decomposition, the shift in N from older soil organic matter to rapidly decomposing plant tissue may limit net C sequestration with increased plant production.

The nitrogen and carbon dynamics of water-limited ecosystems are significantly controlled by the soil water content, which in turn depends on soil properties, climate, and vegetation characteristics. Because of its impact on soil aeration, microorganism environmental stress, and ion transport within the pore spaces, the soil water content controls the activity of microbial biomass with important effects on the rates of decomposition, mineralization, nitrification, and denitrification. Mineral nitrogen is mainly lost in the leaching and plant uptake processes, which are both controlled by the soil water content. To assess both the long-term and the short-term impact of soil moisture dynamics on the soil nitrogen and carbon budgets, models of the N and C cycles need to operate at daily resolutions (or higher). On the other hand, long-term projections require a stochastic modeling of the climate forcing to generate long replicates of the climate signal as well as to assess the system response to climate change. This paper reviews a modeling framework developed by the authors [Proc. R. Soc. Lond. A 455 (1999a) 3789; Adv. Water. Res. 26 (2003) 45; Adv. Water Resour. 26 (2003) 59; Sci. J. 5 (2003) 781] for the process-based analysis of soil moisture, nitrogen, and carbon dynamics, presenting a synthesis of the main results of those investigations.

Soil organic matter (SOM) often increases when agricultural fields are converted to perennial vegetation, yet decadal scale rates and the mechanisms that underlie SOM accumulation are not clear. We measured SOM accumulation and changes in soil properties on a replicated chronosequence of former agricultural fields in the midwestern United States that spanned 40 years after perennial-grassland establishment. Over this time period, soil organic carbon (SOC) in the top 10 cm of soil accumulated at a constant rate of 62.0 g x m(-2) x yr(-1), regardless of whether the vegetation type was dominated by C3 or C4 grasses. At this rate, SOC contents will be equivalent to unplowed native prairie sites within 55-75 years after cultivation ceased. Both labile (short turnover time) and recalcitrant (long turnover time) carbon pools increased linearly for 40 years, with recalcitrant pools increasing more rapidly than expected. This result was consistent across several different methods of measuring labile SOC. A model that investigates the mechanisms of SOM formation suggests that rapid formation of stable carbon resulted from biochemically resistant microbial products and plant material. Former agricultural soils of the Great Plains may function as carbon sinks for less than a century, although much of the carbon stored is stable.
